Dans le cadre de la gestion de la pandémie de COVID-19, la Commission Européenne recommande à tous les Etats Membres la création d'un outil opérationnel de surveillance du SARS-CoV-2 et de ses variants dans les eaux usées, pour le 1er octobre 2021.
Au niveau français, afin de renforcer la qualité du système de surveillance et d’inclure l’indicateur SARS-CoV-2 dans les eaux usées dans l’arsenal d’outils disponibles pour suivre l’épidémie de la COVID-19, le laboratoire d’hydrologie de l’Anses a été nommé laboratoire de référence sur la thématique "Surveillance du SARS-CoV-2 dans les eaux usées et les boues de station d'épuration" par le ministère des Solidarités et de la Santé et le ministère de la Transition Ecologique.

En 2020, l’unité Microbiologie des eaux du Laboratoire d'Hydrologie de l'Anses a initié plusieurs travaux de recherches sur le SARS-COV-2 pour enrichir les connaissances et évaluer les autres voies potentielles de transmission de ce virus et les risques liés à sa présence dans l'environnement.
